I usually stay at the Sheraton Fisherman's Wharf. It's only two blocks from the Wharf. I would venture to say that anywhere in that area would be a good choice. Here are some sites for more info.

try priceline and bid on stuff near union square (downtown) - sf is so small that most things are central enough, but this area tends to be good for walking (shopping, dining, clubs, etc) and there are cabs everywhere. also, if you are a youth and traveling on a tight budget i would suggest the for mason youth hostel - it's really cool. otherwise you can also check out yelp.com for great local reviews for hotels and everything else, and if you still don't find what you're looking for try citysearch... good luck!

Try the Fisherman's Wharf, that's in the center of everything...including the main terminal for the famous train carts
