For the most part it is Magneto (and other leaders, including Mystique and even Toad) promoting mutant kind over humans. There have been many incarnations, including a few that where sponsored by the government.
One of the most memorable was the attempted assassination of Senator Robert Kelly, from which the alternate future "Days of the Future Past" was spawned.

There wasn't a scheme that the Brotherhood tired to do. They actually had a cause. There cause was to oppress the humans and become the elite superior species.
Magneto had manipulated many of the mutants that society considered to be to grotesque, or too abnormal to look at.
People like Mystique who will forever be blue with red hair, the toad who eats flies, and a lot more were they would never be truly excepted in the human world.
However, the mission of the brotherhood was basically to take over the human race.
All Charles X did was go and find mutants that were susceptible to society, and that wouldn't stand out in a crowed. He would manipulate them into fighting Magneto and the brotherhood.

Well way back when, they actually coaxed the Dark Phoenix to join them. Oh wait, no that was the Hellfire Club. Sorry. Brotherhood is more of just a group of mutants looking to replace humankind... unfortunately they forget they are woefully outnumbered, powers or not.

Magneto's plot is to rid the world of humans so that mutants can rule the earth. Professor X's plan is to make humans and mutants live in peace with each other.

Can't remember the issues, but a particular battle with the brotherhood ended with Pyro heating Collosus white-hot and Avalanche causing liquid nitrogen to spill all over him, cracking his armored skin and making him a statue. Rouge and the morlock Healer saved him.
