I can see the Riddler, he's almost got Batman beat as far as intellect goes (ALMOST) but Riddler doesn't have any powers, so I don't think he classifies as "super villian." So, I think Magneto is the best.
Not only is he one of the most powerful (nigh unbeatable in a straight forward fight) but it's easy to see why he does things that are considered "evil" by others.

The Joker!!! undoubtedly.You don't get more psychotic than this guy.
Jim Carrey was great as the riddler in Batman Forever.The movie sucked though.
