Obviously strength training is what you want...But for me what was most helpful was Yoga, Pilates, and Lifting.
The value of Yoga and Pilates can not be overstated, not only do yoy get the workout that lifting provides but you also work your core muscles which are very important for throwing and hitting (They allow you to adjust to an inside/outside pitch while still keeping your balance and power beneath you)
Excercises you can do with weights that will help with endurance and strength are using light weights, start with your arms out perpendicular to your body, then move them towards the midline of your body while keeping your arms straight (Butterflies) Do 10 reps 3 sets. then put your arms flat against your stomach and legs and raise them upwards while keeping your arms straight. Again 10 reps 3 sets. Others includes military press; start with hands at ears and lift upwards. Also try putting your elbows on your hips and moving your arms from your side to in front of you.
With weights, pilates and yoga you should see some improvement in six weeks give or take not only your velocity but muscle mass and definition as well.

On a more serious note, there are ways of "slightly" increasing your velocity...But, It's like being able to run very-very fast, when it comes to having a great arm you are born with it!!..You can work out till the cows come home and Roberto Clemente's arm isn't going to suddenly grow out of your shoulder..
Fortunately baseball requires a variety of skills, perfect what you're good at, work on the rest(see David Eckstein)..

The best way to increase your arm strenght and not lose you accuracy is playing long toss. I played baseball all the way through college, the thing that will help you arm is long toss. 3 times a week. Start close and work your way back as far as you can go. Throw for no more then twenty minutes at a time.

Change your arm angle and ball grip. Drive off of your legs more. Watch videos of famous power pitchers particularly "smaller" men like Ron Guidry and Pedro Martinez to see how they "drive" the ball.
