But here's your answer. Based on down the most runs and most runs scored in 9th ninning to win.

The biggest deficit that a team ever overcame to win a game is 12 runs. The Tigers were down 13-1 going into the bottom of the 5th inning on 6/18/1911. They won the game 16-15.
The A's tied this mark when they were down 14-2 in a game on 6/15/1925. They won the game 17-15.

And heres the one i was talking about(I consider this the best)
On August 5th, 2001, The Indians completed the biggest comeback in MLB History. Being down to the Seattle Mariners, 12-0 in the 4th, and 14-2 in the 6th, the Indians rallied to win, 15-14 in 11 innings. Thus, it became know by baseball fans as The Impossible Return
------------------------------------------------------------------------------
The biggest comeback though a game in the ninth. played on 5/23/1901. Cleveland was losing 13-5 in the bottom of the 9th, 2 outs, no one on base. They then scored 9 runs to win the game 14-13.

So the most anyones ever been down and cameback was 12 runs.

The most runs scored in a comeback game in the ninth was 9.

Missouri Tasy has it right...I'm an Indians fan and I remember the game in 2001 against Seattle, that was the year Seattle won something like 116 games and had the best bullpen in the league but the Indians scored a crapload off them.

If you ask Jim Rooker he might say it was June 8th 1989....The Pirates were up 10-0 over the Phillies when Rooker said on the air if we lose this game I'll walk back to Pittsburgh...The Phillies won 15-11 and Rooker made good on his word, after the season..

2 years ago when the red sox beat the yankees for the penant and broke the curse. They were down 3 games to none and came back to win it. That's te record. Yankees also hold the record for biggest loss. It was 2 or 3 years ago and they lost 21-0.
