The answer lies in the type of home you are building and the nature of the builder you have chosen.
If you are having a custom home built, you will have the opportunity to make a lot of choices, and every choice will involve negotiations. If you are having a "tract house" built by a builder who builds several variations of the same plan, you will have fewer choices to make, and every choice will probably be priced as an option.
There are many types of builders. Wther than the corporate giants, you can divide them into "big builders" (build over 50 homes a year), and "small builders" (build under 50 homes a year). Keep in mind that some very high end builders may only build a couple of multimillion dollar homes per year. You will have more success negotiating with small builders because they usually don't have all of the options priced and are more flexible in what they will offer in the way of customization.
In the end, all things are negotiable, but many tract and/or large builders will refuse to offer anything other than standard plans and prepriced options.
