If you are talking about art museums, it depends somewhat on your taste and interests. I think a good case could be made for any of these: The Louvre, The Hermitage, The Prado, The Metropolitan, The Museums of the Vatican.

I enjoyed the British Museum the best. Followed by D'Orsy and the Hermitage.
The Louvre is becoming more of a Disney adventure than a place where you came appreciate art

From the ones I've actually been to I would say The New York Museum of Natural History.
I would LOVE to go to the Smithsonian one day (and I will!).

The Smithsonian Air and Space Museum is among the best, but the Air Force Museum in Dayton, Ohio is better. (That's where the JETS were invented).

Musee d'orsay is my favorite. MoMA is great too, but it really depends on how you define best. The Louvre certainly is the standard.
Other favorites are the Smithsonian in DC, Musee Rodin and the Pompidou Center.
