Anyone know the meaning of the lyrics "tell him what we said about Paint it Black?" I'm assuming it's referring to the Rolling Stones song.

Assuming this is a male singing to a girl, the singer is requesting that the girl defy her father, who clearly wants her to live a more conservative life (without a boyfriend!). The singer says "rock and roll is here to stay" - it sounds like the two shared a conversation about the song, probably defending it, and the singer feels that the girl telling her father what was said will demonstrate her defiance. In other words, the girl is being pulled in two different directions - her father wants her to be conversative, and her boyfriend wants her to live a "rock and roll" lifestyle. He implores her; "Won't you be an outlaw for my love?"

The lyrics of "Paint it Black" itself make some sense, I suppose, like in the lines "No colors anymore I want them to turn black
I see the girls walk by dressed in their summer clothes
I have to turn my head until my darkness goes" as they indicate an alternative way of seeing the world - a way that presumably the boy and girl in "Thirteen" share, a teenage angst phase probably.
