Running Barefoot is fine. If your feet are in good shape biomechanically and physically, running barefoot is not the problem. You can continue to run barefoot.
As others have said, try running on flat areas and not so much uphill and downhill as that is hard on the shins even while simply walking.
Try ankle exercises to stretch your achilles tendon. Being barefoot stretches that tendon because your heel goes down farther than if you wore shoes or trainers.
A few simple stretches can be done when you stand facing a set of stairs at the bottom. For the first one, place you heel on the floor and your toes against the first step at an angle.
For the second one, step up to the first step with both feet with only your toes and a small bit of your foot on the step. Then, move up and down bending only your toes. Hold for 10 seconds for few repetitions. Do not over-do this exercise if your Achilles Tendon is not very strong (as you already run barefoot this should not be a problem).
Squat exercises are also a good idea as they will strengthen your calf muscles and help loosen your Achilles Tendon.
Also, if the shin splints are occuring regularly, you need more time to rest between your barefoot runs.
//These comments are just my personal opinion. I am NOT a professional trainer or physical therapist or physician.

You have shin splints. First you need to stop running until they feel better. Second you need to get a pair of running shoes. Third you should try running on flat surfaces, see if your local high school will let you run on the track. When all else fails, see a podiatrist.

Sounds like shin splints.
Ice and Rest
Run with good shoes on
Go see an orthopedic surgeon for any other needs, such as physical therapy, anti-inflammatories, or splints.
