There's actually a lot of good ones. My favorite is the Natural History Museum in Golden Gate Park, but I also love the Legion of Honor Museum up at the Presidio. And there used to be a unique display of minerals at the Ferry Building, but I don't know what's become of that.

My personal preference is the San Francisco Museum of Modern Art. Its architecture and location is worth a visit alone. I would particularly recommend paying a visit to the museum's Roy Lichtenstein collection.

Well, it's not in San Fran or Oakland, but when I used to live in Pleasant Hill, I loved going to the Lawrence Hall of Science in Berkeley. That place isn't really a museum, but I thought it was really cool.

SF Moma (museum of modern art). It's beautiful, and the architecture is completely unique.
