I know the San Diego Padres comes from the copious amount of missions there.

San Fran Giants - In the 1880s when they were known as the Gothams, managed Jim Mutrie referred to them after a win as "my Giants," and the name eventually became that.
New York Jets - "New York’s original AFL team was called the Titans. When Sonny Werblin took over the franchise in 1963, he changed the team name to Jets to reflect the modern approach of his team and the star-studded performances he hoped his team would produce. "
New York Giants - Tim Mara simply borrowed the name from the existing baseball team. There were also, at one time or another, NFL franchises called the NY Yankees, Detroit Tigers, and Cleveland Indians, so this wasn't an uncommon practice.
San Diego Padres - When the Pacific Coast League team moved in 1936 from Hollywood to San Diego, the Union newspaper had a contest to name the team. The top 3 choices were Dons, Padres, and Gales. Since 2 of the 3 were already used as nicknames for California colleges, owner Frank Lane chose Padres. When a major league franchise was awarded, they simply took the name of the old PCL team.

The New York Jets used to play in Shea Stadium, which is located next to LaGuardia Airport (and has a lot of jets). The San Diego Padres probably refers to the Spanish Mission that eventually became the city of San Diego (padre is Spanish for father.) I have no clue how the New York Giants got their name unless it is a reference to everything being bigger in the Big Apple.

Giants are large people, generally strong enough to defeat any opposition.
Jets are fast airplanes. One of the reasons that the NY Jets football team were named this was as a derivative of the NY Mets baseball team (short for Metropolitans, or city dwellers). NY also used to have a basketball team named the Nets, but they now dwell in NJ.
Padre is the Spanish word for priest. Much of the culture of the SW United States comes from the Spanish settlers and the religious missions founded by the padres.

Since San Diego has a mission, and they were overseen by the Monks or padres, that's that one.
The Giants started out in NYC before SF and is just a good-sounding name.

Giants here:
GIANTS One sultry summer’s day in 1885, Jim Mutrie, the saber mustached manager of the New York Gothams, was enjoying himself watching his team winning an important game. Mutrie screamed out with affection, “My big fellows, my giants.” Many of his players were big fellows, and they came to be Giants. For that was how the nickname Giants came to be. And when the New York team left for San Francisco in 1958, Giants, Mutrie’s endearing nickname, went along with it.
