These days most of the motherboards are coming with PCI Express Slot instead of old AGP Slot. What is the reason behind it?

Simple. The PCI bus is faster than the AGP. So the data goes to the processor and the I/O faster, and with PCI, you can connect two GPUs (Graphics processing units) and double the Video processing speed.

It is faster and it enables you to install dual graphics cards either using ATi Crossfire or nVidia SLi for extra graphics power. Two mid-range cards over either of those solutions will outperform much more expensive high-end cards for about half the price (based on model of course).

Then there is also the fact that all new graphics cards are coming out on PCIe only so if you want the latest and greatest you will have to get a PCIe slot. Also both ATi and nVidia are working on ways to use one graphics card to process graphics and the second graphics card to process in-game physics only.
