This is an interesting question, and I like it.
I want to think about it more than simply looking at answering one of the show's remaining mysteries (like why did Inara really leave Sihnon?, or what was in her vial in the series pilot?).
I think an interesting episode would be one involving Jayne and River - each having to cover the other's back, and each having to trust the other.
The episode would start with some serious disagreement to create the tension, then the interplay suggested above (don't know specifically what it might be - I am nowhere near as brilliant as Whedon), and they certainly wouldn't close as friends - although there would be a higher level of mutual respect.
Either that, or something involving a sword fight between Jayne and Inara. That would be fun too - and not necessarily exclusive of the other. ;-)

Ignoring the fact some characters died in Serenity mine would be about Wash getting kidnapped and his wife having to save him as usual but.... ITS A TRAP! Oh no, the brave fighty ones (Mal, Zoe, Jane, River) who've gone to save him have to be saved by Kaylee, the priest and Simon, cue amusement, clumsiness and will they make it? Plus guest stars Rory Cochrane and Carmine Giovinazzo as the bad guys, just coz it would be funny!

I don't know, but I was really happy when the movie Serenity came out even if it didn't tie into the show completely in any/every way.
