It was supposed to be real, IMO. The clues he got to determine reality were important clues for us, too. Remember when the guy came to Mars saying he was from Recall and "take the pill!!!" But Quaid saw the guy was sweating, so he shot him. A mind probe wouldn't have been in a nervous sweat.
The "hope this isn't a dream" thing put at the end was just to make us think, I think. 'Cuz really, who knows?

I hope it was real, because those "it was only a dream" endings stink.
