My motherboard got burned out by the usb ports on the front (keys and a five year old). I changed the motherboard but and never plugged those usb ports into the motherboard. If I do will I burn out the motherboard again?

If your motherboard got burnt out by the usb ports, I would double check the device that was plugged into it at the time. It is the first time that I have heard this happen, but it can be due to a faulty usb device being plugged in.
If your not sure, take the "suspect device to a computer service centre and get them to test it for you. It could even be the device's cable that is damaged and causing a voltage overload.

Not exactly sure what you're saying here...

*IF* you mean if it is okay to plug the computer case's USB ports into the new motherboard, it SHOULD be okay as long as none of the contacts of the USB Ports are touching. Which is highly unlikely as they are contact surfaces rather than Pins which can be bent to where they touch one another..
