Did they ever find the Samurai that smells like sunflowers, and if so what happened?

Yes they did.

Basically in the last episode they meet the Samurai who smelled of sunflowers, who you learn is Foo's Father. He left her and her mother when she was young because he was wanted by the emperor and did not want to endanger them. By the time she catches up with him, he is dying. Jean and Mugen fight off the emperors assassins as well as some other bad guys, both winning, but barely surviving.

Yes they did....he had to be killed and some battle had to happen....
