Modding is usually done by MODifying the exterior of an existing case. This makes the job a lot easier because it is difficult to engineer and build a case from scratch. In an existing case all the mounting points are already engineered to line up with standard component dimensions and mounting points and components are arranged for easy access and cable rounting has been considered also, among other things (this isn't as easy to do as you might think). But hey, if you don't try you never know how good you are, and it sounds like fun. I guess LIAN LE http://www.lian-li.com/main.htm had to start somewhere right? And Wooley, who would want a plastic case when you could have a handmade metal case!?

This would be a advanced mod. If you have the right tools, you certainly can do it but it will take a VERY long time. The shapes must be exact and the holes have to be in the right places. Not too many enthusiasts start from scratch.
