Well, depends on what you are looking for, be it movie, book, or TV, and also what age. A boy and his dog is a good movie, but not so great for kids. A kids movie is Cats and Dogs, where both are from outer space and fight one another. There was also a cartoon show with superhero dog team, but I forgot the name. Currently on TV is Krypto the Superdog, a dog version of superman.
Hope this helps!

Animation...
THE PLAGUE DOGS
Rowf and Snitter (voices of Christopher Benjamin and John Hurt) are two dogs being held in a remote research lab in the middle of an English national park. Rowf's a big black Lab, cynical and grumpy, and no wonder, the whitecoats dunk him in a tank of water to see if he can break his last record for dogpaddling until he finally gives up and sinks. He doesn't like humans at all. Snitter's a little more optimistic, because he used to actually have a master and knows that for a domestic dog, nothing in the world is finer than having a master that loves him. Snitter has had some sort of brain surgery on him and wears a taped-on plastic cap. When it seems as if they might live out the rest of their lives as the subjects of experiments at a laboratory, these brave dogs decide to escape. On their way out of the lab, the canines accidentally knock over a vial that could contain the plague and soon become the subject of an intense manhunt. Now, the pair is forced to hide from civilization to keep their cover.. The chase is on and the story begins here.
I consider this animation on par with Grave of the Fireflies. Brutal...honest...unflinching portrayal of two sentient beings in a bid to remain free...with absolutely no idea how they are going to go about doing so.
Stunning...heartwarming...and heartbreaking. Watch with your spouse or significant other...and keep the kleenex handy. My fa ce was wet long after the credits stopped rolling. One of my favourite films of all time.
Netflix has it.

Watchers
Dean Koontz - Author

From a top secret government laboratory come two genetically altered life forms. One is a magnificent dog of astonishing intelligence. The other, a hybrid monster of a brutally violent nature. And both are on the loose…Bestselling author Dean Koontz presents his most terrifying, dramatic and moving novel: The explosive story of a man and a woman, caught in a relentless storm of mankind’s darkest creation…
great on Audiobook...will take you on a trip...excellent.

One Door Away From Heaven
by Dean Koontz (Author), Anne Twomey (Narrator)

one of my favorite audiobooks...and for me... the quintessential boy meets dog-on the run stories. Anne Toomey (the narrator) introduces us... the listener... to the boy on the run...and it is one of the sweetest passages in any first chapter that I have heard in a long time...
perfectly sets the pace for the events to come...and her narration of the boy and the relationship he has with the dog...is perfect.
Can't say any more without hinting at things you need to read and discover for yourself. great story. Smoking.

My suggestion for all of the above...is to do no research on them. If you decide to watch and listen or read...jump in. reviewers have a habit of giving away plot suprises that the reader or viewer should experience for themselves. That's just me. Enjoy.

Well, a while back there was a Sci-Fi/fantasy cartoon series called Road Rovers.

http://en.wikipedia.org/wiki/Road_Rovers
That's the WIkipedia page.

http://members.tripod.com/~Strayers/tristray.htm
That is for "Strayers" a fan-based spin-off of the show.
