Most of your large companies will deliver you a car to the port area. You would probably have to deliver back to their central offices, but Bilbao is not a large city, and a taxi back to the port would not be too expensive..
There are many Rent-a-Car companies in Spain...
Besides the international ones such as Hertz and AVIS you have many others for example
EUROPCAR (with 3 offices in Bilbao)
