ican,t get the crankcase cover on my fzr 600 to fit,what could be stopping it?

Not sure about the FiZzeR 600, but on other bikes, alignment pins has contributed to stubborness in the past.

What year and cover (clutch)?
Listen to nitrO. It's most likely the dowel pins (line up). Maybe it's time for new ones. Remove a dowel pin from the crankcase or cover and install in the other to see if it's damaged or not. It could be in it's hole, stuck on an angle.
