Those are Knots in the veneer that have been filled in with a veneer patch. You will only see those patches in "A" or "B" grade plywood sheets of yellow pine plywood, some times in fir plywood.

Its a way to replace knots in wood so you have a smooth surface as plywood is graded by good one side or veneer or just builders grade[subfloor and framing] it affects the price per sheet too.

I think that there were tree branches and the holes are cutouts to uniformly cover them.
