Let me tell what I think...
I think, that we wear underwears because it prevents the joint in pants in the butcrack area to get into the crack.
For decency.
Secondly, when one sweats lot, the pants don't get wet from u perspiration.
Thirdly, the underwears help in absorbing ur p droplets, if any, left after u p.
Along with these facts, in case of men, the underwear prevents the foreskin(P-nis) from getting caught in the pants zipp/zipper....

Mostly it makes us feel more comfortable and keeps the seam of our pants from ending up in our cracks. I am naked at home all the time and only put on clothes to leave but I do wear underwear with my clothes.
