samurai were far better equipped.
Despite the misconceptions, vikings were not a totally war-based society. in fact, they only went on raids when they had to, for the most part. Samurai on the other hand were professional warriors.
Aside from that, the samurai weapons badly outclassed anything the vikings could conjure up. The folded steel katanas could easily cut through most of the vikings weapons! Note that in middle age europe, even until the late 1700s, steel technology was very bad. it was not uncommon for swords to snap in half during battle, a problem non existent for the feudal japanese!

I'd have to go with the vikings on this one. Vikings sort of made a career out of fighting and pillaging, so they are pretty much all veteran warriors, whereas samurai are just leaders, kind of like generals, who led armies of conscripted soldiers, who recieved little training.
On the other hand, samurai spent time studying tactics and strategy, while the vikings basically rushed in and killed things.
If the samurai commander was smart enough, he might be able to win, but in hand-to-hand combat, experienced troops are just as valuable as tactics.

I'm gonna go with Samurai.
Vickings, while big and fierce and stinky, probably lack the battlefield organization and command structure to make a good showing.
One Samurai alone will stomp a mudhole - a whole army of them - unstoppable until the advent of the firearm.

seeing that most viking are thought of on water I think the samurai would drown.

I would have to say Samurai, they are more Disciplined and would not just be running blindly trying to kill just any thing, it would be close, but in the end Samurai reign supreme
