The refers to the 1919 White Sox team when supposedly 8 men were paid to "throw" the game, so that gamblers could cash in big for their bets. They nicked name them the Black Sox. This is what the movie "8 Men Out" is based on & references made to it in "Field of Dreams" because it was always unclear as to what happened with "Shoeless Joe" Jackson
-----Edit-----
I just reread part of your question...regarding how did it affect baseball, here is some more info from Wikipedia. I'll attach the link if you want to read more.
The 1919 World Series was played between the Chicago White Sox of the American League and the Cincinnati Reds of the National League. Due to increased enthusiasm in baseball after World War I, Major League Baseball decided on a best-of-nine format for the Series. Eight members of the Chicago franchise conspired with gamblers to throw (intentionally lose) games. The conspiracy is often known as the Black Sox Scandal.
This betting conspiracy between a group of players and gamblers led to the lifetime banning of eight White Sox players from organized baseball, the installation of Kenesaw Mountain Landis as the sport's first commissioner, and strict rules prohibiting gambling.

You've gotten the general gist of what happened from other answers, but for more info check out

At that time, baseball was our national pasttime, and people took it very seriously. Today in an era of performance enhancing drugs, and the business of Pete Rose betting on games while still a player, the Black Sox Scandal doesn't sound as bad as it did then.....then it was a REALLY big deal and changed how a lot of people looked at the game...it was really tarnished for them.

It was way back in the early days of baseball when some organized crime figures took bets on the World Series and paid some of the players on the White Sox team to deliberately lose the games. "Shoeless" Joe Jackson was one of the accused.

The black sox were accused and tried for throwing the 1919 world series. The person who organized this later became a powerful bootlegger and mobster (can't remember his name) This affected baseball by preventing the players to gamble.
