My ex has custody of my son and daughter, 15 and 16 respectively. He has been abusive, and she finally ran away and came to stay with me. He called the police, and they took her to protective services. What happens next?

I'm sorry this happened. Usually protective services will investigate the circumstances involving the complaint and give a recommendation. Not knowing why your husband has custody, it would be hard to guess if they will determine if your current situation is where they should be living. Assuming all is ok at your home, they usually ask the children if where they want to live and then they can help you change the custody agreement. They will also help you get child support from him.

It depends on what the daughter is saying about why she ran. If she can prove abuse it could change where she will end up.
Or she can just be seen as a problem child.
You need to prove you can provide a stable, loving home for her.

Depends on the state you live in, but they should place her in the least restrictive environment. Runaway charges may also be pressed and she have to stay in custody. It really depends on the whole situation.
