Try cleaning it, steam clean if possible. Next time take him in carrier if he isn't trained. You will also want to buy some air fresheners.

soap and water after you pick-up the "big" stuff, scrub with a stiff bristle brush and pat dry. the greatest stain lifter for just such problems is "Urine Gone", eliminates the odor too!

Use an enzme cleaner - that way he won't be able to smell it. If the scent is still there, he will be more likely to do it again.
