While removing the core makes for a better applesauce, there is no danger to using the entire apple. The pectin in apple seeds can be poisonous, but only if you eat many, many apple seeds at once.
So, you're good either way. You can find more on this at snopes:

Oh yes. They do need to be cored. Not only are apple cores very hard for people to digest but they can actually be poisonous. I forget the name of the substance but there is a chemical in them that can make a person very ill. Plus, the apple cores would only make your applesauce unappetizing. They don't get soft like the fruit itself and people would end up picking them out of their teeth.

I always core apples when making applesauce - it just tastes better to me. There is a trace amount of cyanide in the seeds, but you'd have to eat so many of them the chances are slim to nil - you'd be throwing up before eating that many. I have family memebers who eat the entire apple aside from the stem and they've never gotten sick.

You should core apples before you make sauce with them. They won't have any arsenic in them unless you add it, as it is not something found in nature. Take care, and enjoy your applesauce!

Apple seeds do have a trace amount of arsenic in them, but not enough to do any damage whatsoever. I don't core the apples when making sauce, just quarter and cook them. The seeds obviously won't fit through the strainer when you grind it. Have fun.

Yes, they have arsenic. But, the amounts are so sparse that you'd have to eat something like 50 apple cores to make any serious impact.
I would suggest coring the apples, but there's no need to be anal about it.
