It means "South of the Dome Magic/"South Downtown Magic". Safeco field is just south of where the Kingdome used to be. Some people will also tell you it means "Downtown Magic" which is pretty much it.

SoDo refers to the area where Safeco Field is located (originally South of the Dome, now South of Downtown); Mojo refers to evil magic, or a hex put on opposing teams. Beyond the confusion over meaning, the real flaw with "SoDo Mojo" is that it has never been much of a rallying cry for the home team.
