If an operative accepts money from somewhere they shouldn't, or is greedy in a deal, will the CIA have him killed?

i would not think so. If they accept a bribe, they will either get arrested or discharged from the CIA. If they accept a bribe with the intention of assassination or something vile of the kind, then they will do whatever it takes to stop this operative, dead or alive.
