One of the things about chlamydia is that it's possible to be infected with it for a long time without noticing -- for a lot of people it gives them no symptoms. It's possible that she's had it for years, and only recently discovered. If so, it's quite possible that you have it too, and have had it for years, and never realised. It's even possible that you're the one who gave it to her, _before_ you went to Iraq. So talk to her about it, and go get tested, and if necessary get treated.
It's also possible that what I assume are you're suspecting is correct, that she's been having an affair while you were away and caught this then. Again, you need to talk to her about it, and you need to get tested, and if necessary treated.
Try not to do anything stupid withoiut finding out what's going on. You need accurate intel.

Confront her about it, and then go get tested. You can get tested for free(I am assuming you are active), and no one has to know. If you have it, they can give you a one dose pill if they carry it. Just get yourself treated so you don't pass it to anyone or back and forth. Don't worry about anyone finding out, even as military you are still protected by doctor patient priviledge. This does not affect mission readiness since it can be treated quickly.
