Yes - at least twice that I know of, but neither time was with Lois. In "The Dark Knight Strikes Again" by Frank Miller and Lynn Varley, he has a daughter with Wonder Woman, and in "Kingdom Come" by Mark Waid and Alex Ross, he and Wonder Woman are expecting at the end. There was also a story in a Superman Annual in which he was married and had a son and a daughter (along with the rest of his family due to Krypton not blowing up), but unfortunately it turned out that the whole thing was in his head, caused by some evil symbiotic plant sent to him by a villain called Mongul.
Yeah, I'm a nerd. I know - lol. ^_^;

Yes during his early years he had an affair with one of his classmates(Lana Lang) in Smallville. During this time, Lana Lang and his friend Pete, knew Clark's secret. Unbeknownst to Clark, he got Lana pregnant (due to Clark being exposed to a Red Kryptonite necklace) who was at that time engaged to Pete. Lana kept the secret to himself and moved to another state with Pete. Now, after a few years, Clark and Lana's son grows up very strong and almost invincible. Growing up with Lana and Pete, his values and beliefs help brought justice to those who are in need. He became more famous than Superman himself. He is currently known even today as Chuck Norris.

Superman has had kids, but they were in Imaginary Tales (50s & 60s) or Elseworlds stories (90s on). In mainstream continuity, he has not had children.

I hope that it wasn't with Supergirl. That would mean that Superman likes to keep it in the family and make him one sick sick man. Of course, he is Superman and can do whatever he wants I guess.
