In lower Manhattan, try P& S Fabric, on 355 Broadway (its about three or four blocks south of Canal) They might not have as extensive a selection as Joann's, but their prices tend to be even cheaper. Check the hours--they close early on Fridays and all day Saturday.
Another place is Sav-a-thon in Brooklyn, at the Fulton Mall and other locations. The addresses are:
