I don't know if this is the best way but I clean mine by filling the whole tub up with hot water and then pouring a moderate amount of bleach in. From there I let it run for about five minutes (open the windows) and then drain it (put a glove that goes up your arm on). I then fill it up with water again and run it with clean water for five more minutes. I then get inside the tub clean everything like normal and then scrub the insides of the jet intakes/outakes with a old toothbrush. From there I run clean water through it one more time and then I call it good. That may sound like a lot of steps but I really worry about standing water (which is a breeding ground for bacteria) inside the the jets.

Bleach - clean the tub, fill with water, add some bleach and let it run for ten minutes. Drain and rinse completely. It may be beneficial to fill the tub and let it cycle with clean water before using again!

why don't you use a cleaner and disinfectant? Then flush it out with the water and let it clean itself out
