I'm in the process of starting up my own clothing company in Florida. I will purchase blank apparel, print my designs on them, and resell them to stores or boutiques. What do I need to do to register my business, apply for taxes, and get everything legal before I launch? I also plan to eventually sell my clothing online at my own website. Do I need to fill out seperate paperwork?

If you are planning to sell your products in your website, you don't need separate paperwork to do it. It will all be the business activities of the business you will register.
Given that you are starting a clothing line, remember that you can have a different company name (say STACY CLOTHING BUSINESS) and different brand names for your clothing line (e.g. STACY LUXE WEAR). You will register your company name with your county, but you will need to check the brand names you are planning to use with the United States Patent and Trademark Office (USPTO). You don't want to be sued for using a brand name that another company is already using. You can do your own search using the USPTO Trademark Electronic Search System(Tess) http://tess2.uspto.gov/bin/gate.exe?f=tess&state=8ecsul.1.1 or you can hire a lawyer to help you do the search. Lawyers will typically cost $850 upwards to do trademark searches plus filing fees -- and can be more depending on where you live. The clothing industry, as you can well imagine, is a very competitive one. To succeed takes knowledge, patience, talent and a bit of luck. As far as the knowledge bit goes, I found some sources that will assist you further.
