They're salt farms--a series of shallow pools used to evaporate sea water off from the salt to produce salt for a variety of non-food purposes.

The deep blue is the south end of the San Francisco Bay. The lighter areas are evaporating ponds used for salt harvesting.

Aren't they the fields with the windmills? I was only there once but there are all of these beautiful windmills that generate energy (i think) for the area. Sorry I can't help more.
