You just have to change the settings of your messenger. Go to the messenger options and change the settings to receive the alerts.

ine reason is that ur settings have been changed. if so then go to ur prefences n change ur settings. the other thing if the settings are ok then wut happens sumtimes is that once u log in to ur yahoo it shows u have some mails in ur mailbox. if u dunt check ur mail at that time n just leave it or forget to check then the next time u log in it doesnt show that u have to check ur mails or there are mails in ur mailbox unless u get a mail while u are on yahoo.

Try to goto Preferences from the File menu in the Messenger.
And goto Alerts...
I think this also is happening to me...
