It was Palpantine...he was pretending to be good, but he was behind all the unrest and evil ( and he was also Darth Sidious, who eventually become the Emperor in Episode 3, who gives the order to wipe out the Jedi)

As someone else said, the "Phantom Menace" was the soon-to-be Emperor Palpatine. He's generally liked and a stong leader, but they don't realize that he's also Darth Sidious. He's metaphorically a menace to peace and the Jedi "lurking in the darkness", if you will. A Phantom Menace.

I believe Phantom Menace referred to the Sith, opperating quietly in the shadows. Until Darth Maul's attack on Qui-Gon, the Jedi and therein the Republic, believed themselves safe, the Sith were considered long extinct and no longer a threat.

It was both maul and sidious. It seemed like maul at first but it mainly refered to palpatine.
