It could be that you are logging into a different computer.

Another idea, try going into Tools, Options and clear your cache, history, cookies, etc. It could be it is just reloading the info stored on your computer instead of getting the latest info on the page. I think maybe holding ctrl while clicking the reload button forces the browser to fully reload and not use old data. Can't remember for sure.

It happening with me since past one year. I dont care. I have discovered the reason why this happens.
The simplest way to overcome this problem is that when you receive the mail alert click on it for auto-login to yahoo mail.
Note, if you log in directly to yahoo mail, then the new alert will keep on showing messages, until you dont auto-login through that alert.
