Your second sentence is correct. No "was".

You could also say "Even though it had happened three years ago, I still remember it clearly."

"Even though it was three years ago, I still remember it clearly." would also be correct, but you cannot use "was happened" correctly

The 2nd one. You don't ever say "was happened." It "had happened" could work, but the 2nd sentence is fine the way it is.
