to answer your question I'd have to know what you want to use the computer for. gaming, video editing, home theatre, file storage... each has different needs and stresses different parts of a computer.
Computers are like an electronic pump. It doesn't help to have a huge pump and a tiny pipe, or a huge pipe and a tiny pump. Processor power, bus speed, RAM (speed and size), SCSI vs SATA, SATA II and ATA hard drives (7200 or 10,000 RPM)... all of this matters, or doesn't matter much, depending on your use.
The most efficient way to design a computer is to ensure that the processor power matches the motherboard fsb, RAM speed, hard disk, etc. so that there are no "choke points"... that the pump matches the pipes, everywhere.
Contact a savvy engineer to custom-build a "white box" from scratch, designed to fit your needs, or buy something off the shelf and take your chances.
