I am really not sure you want scientific answer to the question or a philosophical one.

The scientific answer is - as correctly mentioned by others- the stains that we see are a result of the large mountains, craters formed due to meteor strikes, and deep seas. All these have contributed to an uneven surface on the moon that reflects light unevenly, thus it appears to us as stains. Also note that the moon has no winds or weather patterns that might neutralize these scars.

The philosophical answer - the moon has taken the strikes from the meteors bound for the earth to keep the earth protected. The moon did not mind the stains on its beauty to keep the earth living. It is an example of sacrificing your proudest possession for the better cause.
Besides the only thing that is perfect is GOD and nothing else. The moon is no exception to the imperfection.

Stain is made by positions of moon landscape: mountains, valleys, craters, channels etc. If You can, take a look to the Moon through a telescope - You'll get the answer by Yourself.
