The windows were removed when we replaced the shingles around them and in the process the windows got scratched. I was thinking something like auto glass companies use to get chips out of the windshields.

Shingles around your windows? This sounds strange. Who did the shingles and could they be responsible for the windows?
If you did this yourself, you may need to replace the glass to repair the windows. You could maybe try frosting your windows, not to remove the scratch but to hide the fact that they are scratched.

I*ve heard toothpaste (not the gel kind) will fill in scratches in glass. Why not try it. Maybe it will work?
