Usually, damage to the renal tubules that filter urine. They make the membrane more permeable by making the openings larger, and that way large amounts of protein can get through. Protein is a large molecule, so it's usually not seen in urine because it can't pass through the selective membrane in your kidneys.

After you eat protein (let's say meat), it is dissolved in the stomach and absorbed into the body, protein is an important part of the blood's components, that's why when the body eliminates waste through the kidneys, protein should be kept in the blood.
The kidneys make urine by filtering the blood. Normally protein doesnt pass into the urine when the blood is filtered. However, the filter can be damaged in kidney disease, so, that protein can pass into the urine.

Too MUCH protein is caused by not drinking enough water/liquid. Otherwise, that's part of what urine is made of.
