The commander in chief was, of course, Abraham Lincoln, but we had a few commanders of the whole union army though : Meade, McClellan, Hooker, Pope, Grant. I believe that was all though.

The generals in charge were (in order):
Scott, McClellan, Hallek, and Grant.
Grant was only the primary general for about the final year of the war.
