If you consider an integrated system, then the Department of Defense' systems would have to be the largest. Windows Vista is massive, and falls into this same category, but it's tiny by comparison.

If you are looking for a standalone application, then I would probably go with EverQuest II. It's near the cutting edge of massive gaming engines, and it probably incorporates over 100,000,000 lines of code across all the parts. Add to that the amount of base code consumed from the original, and the number of expansions, etc., and it's got to be the largest single application in terms of lines of code.

For non-games, consider Rational Rose as one of the largest design / modelling software packages available. It probably has about 40,000,000 lines of code given the scope of features and size of its hard disk signature.

The Sims computer gams require a lot of code, especially the Sims2.

My money would be on an operating system. Probably Vista, but not sure.
