I know what "E"s you're talking about, but I don't remember what each color stood for. You're talking about the letters that are painted on the side of the ship's superstructure, right? I think a dark blue one meant that the ship as a whole had received a "Battle E", meaning a battle efficiency ribbon.

If you're in the Navy, and want to find out, start your Enlisted Surface Warfare Specialist (ESWS) pqs. I'm sure that is covered in there. If not, check the navy website, or one related to navy stuff.

You should probably be a little more descriptive on this, in the Navy for enlisted members there are different colors on different uniforms so you can see the rank insignia. the only colors used are black for blues and red for blacks. Gold is used to mark the amount of years in the service with good behavior.
