Because her heart belongs to Will. She has loved him since they were children. Will will realize that the kiss was necessary to keep Jack on the boat. She does not love Jack she just used his admiration for her, in order to use him as bait for the Cracken and save the others.
Jack will despise her for it.

First of all, they don't/won't trust each other. Second of all, from what I've read of the leaked script from part three, the compass pointed to Jack because he had the Letter of Marque that she wanted and could have saved Will from being hanged. Elizabeth just got confused when it began pointing to Jack., when it was only pointing to him becaues he had the letter. (though it could be a fake script, who knows)
Elizabeth is attracted to Jack but there isn't any real emotion between the two of them.
Disney is considering making a part four and they are not going to put Jack Sparrow into a serious relationship, because that would require changing his character to suit that, and they would lose money...AND Johnny Depp said he's going to start playing Jack a little more "sexually ambiguous" (bisexual) and obviously he's not going to do that if they're putting him into a relationship.
Fantasize away, but they will never get together. Way too much Disney money involved.

jack and elizabeth shouldn't be together because:
jack is to much of a pirate for her...and she couldn't handle him, and he obviously gets around because he is constantly being slapped by women!
will would do anything for her, even risk his life and they are a cute couple
will and elizabeth are already set to be married
thats the question: if Will will take elizabeth back after he saw the kiss?
he might take her back because he is truly in love with her and if she explains why she did whats she did to captain jack!! but i think she has A LOT of explaining to do!!!
i guess we'll just have to wait and find out!!!
i guess he will get over the kiss eventually, once elizabeth explains what happened...but i'm still doubting if he will take her back!!
omg i can't wait for the 3rd movie...so many questions need to be answered!!!!!!

jack and liz wouldn't be the happy ending disney would want. will and liz - star crossed lovers - is more of a disney happy ending...and eventually a 'disney on ice' show coming to a town near you.
