In that movie "Good Will Hunting," there's a scene in a bar in which some Will gets the phone number of a girl in the bar. Then he shows off at this guy who he had a problem with and he says "How do you like 'them' apples?" I do not understand it.. and I am pretty sure it will be a sucky joke since the movie sucked.

how do you like them apples is just an old saying or expression. It isn't a joke.
It can apply to anything. Something that goes right or wrong. Anything at all.
It could be something as simple as "The movie I wanted to see at the theatre is sold out" "How do you like them apples"

He was showing off that he got her phone number... it was not that great of a joke.

"Do you like apples"
"Yes"
"How do you like them apples!" (meaning phone number)

I believe he was referring to a prior argument. It is an expression in New England, Boston particularly. It is an older expression that means basically I screwed you over and you deserved it.
