Maybe it's the sound Old McDonald makes. No joke. Think about it. That song is all about the noises animals make.

It doesn't stand for anything. It's Eee Aye Eee Aye Oh., not initials.
It's a way to teach young children different sounds and to add timbre to the rhyme. Lots of songs use such methods like Tooralooralay or dum diddee dum dum. They are just sounds to replace words.

Maybe it was supposed to be G.I.G.I.O. Since Old McDonald was too old to do his own farming and owed a lot of money?

It is a little known fact that the creator of this children's song had trouble spelling "farm".

Since it's technically "eee, yi, eee, yi, oh" is is nothing more than singing "tralala" or humming or yodeling a refrain in other songs.
