In my last job, I did computer operation, but I may have a problem getting a reference, because I had one of these "terrible bosses" and everyone is afraid of him. I got back, reporting problems to OSHA and EPA. They're also afraid I'll report them to ICE because of the many illegal or undocumented aliens. Also, my military contacts or references have all been either lost due to reorganization or just ETS and out of touch. How do I get good references?

Oh, this is kind of hard. But I suggest that you just have to consult your former HR about your recruitment in the stated companies. If you would be asked for a good reference, then just say that you have lost contact with important people. But I guess, a letter from your HR will do.
